The softlock from early access from that town might be caused by the NPC's code trying to find the message, but it cannot since it's only in the Japan version. Or that they made the game softlock as protection against people getting in places they're not supposed to be in yet.
You're first theory is probably pretty spot-on. I'm almost completely certain that your second theory is the exact opposite. You're not suppose to be able to get there, so there was no need to do something like that. If they knew there was a way to glitch the game and get through, they'd have simply fixed it so you couldn't do that. I highly doubt Nintendo would make one of their games crash or softlock on purpose. That is unless you triggered piracy protection, but not many cartridge games had that and it would only occur if you were playing an illegal copy.
I think the please come back item was for an unused mechanic where some enemies could send characters to another location. They could only be brought back with the item. Developers probably thought this was cheap and removed it.
The ‘Please Come Back’ item looks like a Japanese Shinto prayer board, rather than a shopping tag, which would make sense as you write a wish on them and hang them up in shrines in Japan to have the kami (spirits) grant your wish.
14:05 I think the Koopas turning into the partners was a scrapped part of the game where Mario was either kidnapped or got lost and was taken to some area where Bowser controlled. The partners probably would've then disguised themselves as koopas to find him.

It’s possible Goombaria was supposed to be an optional party member like Ms Mowz was in TTYD. Maybe she would’ve joined you if you completed the letter chain quest because the final letter technically WAS meant for her. Plus she says at one point that she wants to grow up a bit so she can help Mario out one day.
That makes a hell of a lot of sense, especially since the sequel has a female Goomba lead as your main partner. Makes me think it wouldn’t be so far fetched
What if in the earliest build of the game, the partner swapping mechanic worked by replacing the current partner you had with the newer one and having to go all the way back to the place where you met the older partner (or at least back to Toad Town) to swap them back in? the "come back" item would function as a way to summon the partner you want from wherever. It'd make sense to scrap that since they decided to make you be able to swap partners from your menu anyway. Plus the menu thing would make puzzle-solving less monotonous, assuming that partner abilities was even in the earliest builds in the first place...

the room with all the partners is probably testing for the npc forms of all your partners. all the partners you get in this game all start as npcs before they join up with you and they all look like koopas because they were probably an early npc they used for testing. there is three of lakilester because hes the only partner you get that starts out as an enemy so all three represent each individual form of him before he becomes your partner.
I find it interesting that Dark Paratroopas aren’t in the game but Dark Koopatrol are, especially because most Koopa have a paratroopa variant. Even more interesting is that Dark Paratroopas were used in the next game, Paper Mario: The Thousand Year Door.
