The way I assume 06 works in the timeline (and the way I think makes the most sense personally) is that blaze’s sacrafice didn’t kill her but sent her to the sol dimension, and the only reason she didn’t come back after the death of Solaris is that everything still happened, it’s just that the universe itself had to patch itself back together and wiped everyone’s memory and blaze only remembers cause she was in a different dimension when it happened
To clarify the Blaze confusion, she did not sacrifice herself at the end of '06. She openly stated that she was sealing herself into ankther dimension as Iblis' vessel. When the events of '06 are reset at the end, Blaze is no longer the vessel of Iblis and has no recollection of the events of '06. Despite this she still exists in a separate dimension now which would make '06 a prequel to Rush. From here in Colors, she would reunite with Silver and they would be familiar with one another which is something they can't seem to explain. The memories of '06 are still there, but are suppressed. In Generations, the events of '06 is still accepted as canon despite the reset. The events still happened in their lives whether it got reset or not. It's still in their minds and still something that happened. When Blaze witnessed Crisis City once again, the suppressed memories were restored and she remembered the events of '06. That is what I believed happened and how it all fits together.
The Super Emeralds, though not ever mentioned by name, are definitively a part of the story in the Adventure games. Revealing that the Master Emerald Altar is designed to harness their power, resulting in them regaining their oversized forms in both of those games when placed in their respective pedestals.

Small correction, but Sonic X was not "mostly" an adaptation of the Adventure games. Even the first two seasons were mostly original stories. They devoted six episodes each to adapting SA1 and SA2 (total of 12 episodes), which means less than 1/4 of the first two seasons' 52 episodes were based on the actual games. (I'm not counting the Sonic Battle arc, since that story was basically nothing like the story of the game and they essentially just borrowed the character Emerl for a few episodes to promote the game.) The Chaotix also did show up before season 3, albeit only for one episode, the week before Sonic Heroes came out. This was obviously done to help promote the game.
The Super Emerald thing is interesting because before and including Sonic 3 the chaos emeralds had a different shape while the Super Emeralds have the same diamond cut as all later games. I like to imagine the Chaos Emeralds were permanently "upgraded" to the Super Emeralds after Sonic 3 & Knuckles (and presume their power was reduced sometime afterwards back to that of the Chaos Emeralds)

On the detail about Super Emeralds. The Super Emeralds are essentially to the Chaos Emeralds what Super Sonic is to Sonic. The Master Emerald has powered up the Chaos Emeralds, turning them into Super Emeralds. Their usage in Sonic 3 & Knuckles is not canon, even though the emeralds themselves are. We can assume this is a very rare occurrence in the setting and is only done under drastic circumstances. The Super Emeralds that appear in Sonic Mania have been confirmed to be stone replicas. The behind-the-scenes reasoning behind their appearance was as a bonus reward. When the original, full Sonic the Hedgehog 3 was split into two games, they each needed 7 Special Stages. The combined Sonic 3 & Knuckles has 14 Special Stages as a result. And as such, the Super Emeralds and Hyper Sonic were added in as an extra challenge for players who had gotten all the Chaos Emeralds before reaching Mushroom Hill Zone. Repurposing extra content. The reason they've never returned has been explained simply: To avoid having too many transformations. On the detail about Super Emeralds. The Super Emeralds are essentially to the Chaos Emeralds what Super Sonic is to Sonic. The Master Emerald has powered up the Chaos Emeralds, turning them into Super Emeralds. Their usage in Sonic 3 & Knuckles is not canon, even though the emeralds themselves are. We can assume this is a very rare occurrence in the setting and is only done under drastic circumstances.
The Super Emeralds that appear in Sonic Mania have been confirmed to be stone replicas.
The behind-the-scenes reasoning behind their appearance was as a bonus reward. When the original, full Sonic the Hedgehog 3 was split into two games, they each needed 7 Special Stages. The combined Sonic 3 & Knuckles has 14 Special Stages as a result. And as such, the Super Emeralds and Hyper Sonic were added in as an extra challenge for players who had gotten all the Chaos Emeralds before reaching Mushroom Hill Zone. Repurposing extra content.
The reason they've never returned has been explained simply: To avoid having too many transformations. Ian Flynn apparently proposed doing something with the Super Emeralds and Hyper Sonic for Sonic Frontiers, but was denied for the same reason.
