Explanation: A top S&K on a bottom S&K causes the bottom to simply "pass through" the game, like a lot of incompatible titles that don't generate a No Way!. Great find! S&K also has no internal save data; that data is held on the Sonic 3 cart, separate from S3, explaining why your saves came up normal.
This also means in theory you could stack a million Sonic and Knuckles carts and it'll still play whatever's on top, if your Genesis/MD doesn't explode.

You're running the cart at the bottom regardless of how high you stack them. The way it works is that S&K maps the address space of the cart plugged into it after the S&K ROM mapping, and decides what to do. The game code is stored on the S&K cartridge, using static assets (levels, sprites, etc) from Sonic 1 or Sonic 3. Sonic 2 works a little differently - the S&K cart maps Sonic 2 into memory as with the other games, but then it patches the Sonic 2 region with a separate ROM on the S&K cartridge and jumps execution into the patched version of Sonic 2. It decides what to do by identifying the cart plugged into it - if it's anything other than Sonic 1, 2, or 3, then all it does is use the cart data to generate random 'blue spheres' stages.
If you put in sonic 1, you still get the no way blue spheres stages, but you can pick the stage manually, and if you put in sonic 3d blast, due to it also using tricks to get more memory than normally allowed, sonic and knuckles looks for the header halfway through the cartridge, fails to recognize anything, and then boots up sonic and knuckles alone.

Here's an interesting thing to try, Use the extra save file with sonic 3 on two sonic & knuckles, then take the game out, and try the sonic 3 cart individually on each sonic & knuckles cart, and see if it saved to the top or bottom one.
Takes me back. I bought my sonic 3 used from the VHS store and it was from the US and needed a golden cart (called a honeybee i think) to run on my UK megadrive. You plugged the honeybee in first and sonic 3 on top. And then with sonic and knuckes i wasn't sure it wouldnt work, but it did. The similar three cart tower was my daily experience lol.

You're running the cart at the bottom regardless of how high you stack them. The way it works is that S&K maps the address space of the cart plugged into it after the S&K ROM mapping, and decides what to do. The game code is stored on the S&K cartridge, using static assets (levels, sprites, etc) from Sonic 1 or Sonic 3. Sonic 2 works a little differently - the S&K cart maps Sonic 2 into memory as with the other games, but then it patches the Sonic 2 region with a separate ROM on the S&K cartridge and jumps execution into the patched version of Sonic 2. It decides what to do by identifying the cart plugged into it - if it's anything other than Sonic 1, 2, or 3, then all it does is use the cart data to generate random 'blue spheres' stages.
If you put in sonic 1, you still get the no way blue spheres stages, but you can pick the stage manually, and if you put in sonic 3d blast, due to it also using tricks to get more memory than normally allowed, sonic and knuckles looks for the header halfway through the cartridge, fails to recognize anything, and then boots up sonic and knuckles alone.

Here's an interesting thing to try, Use the extra save file with sonic 3 on two sonic & knuckles, then take the game out, and try the sonic 3 cart individually on each sonic & knuckles cart, and see if it saved to the top or bottom one.
Takes me back. I bought my sonic 3 used from the VHS store and it was from the US and needed a golden cart (called a honeybee i think) to run on my UK megadrive. You plugged the honeybee in first and sonic 3 on top. And then with sonic and knuckes i wasn't sure it wouldnt work, but it did. The similar three cart tower was my daily experience lol.
I wonder if the figured people would try this and actually designed sonic and knuckles to be able to do this?
