Fun fact: yes, that is a second Mewtwo. It was made by a different organization. There are currently two canonical mewtwos, one from the first movie (which also appeared in detective pikachu), and then the second on that appeared in Genesect and the Legend Awakened. Here are my nitpicks: How can a pokemon use Dive in battle when there is no water? Does it dive underground? in which case it would just be dig not dive. How do Ghost pokemon hold items if they "phase out" whenever they are attacked by a normal/fighting move? Why do fire/rock/ground/anything that's weak to water pokemons take no damage when it's raining? I mean I think in the anime there's a charmander that tries to hide it's flame on it's tail from the rain. Why do people play at the game corner when all you can get are pokemons and TMs? And the casino coins can't be traded back for money mind you. If you use an electric attack in a water battle, shouldn't it shock everyone who's in the water, you and your surfing pokemon, your opponent and any nearby pokemon? Why do people leave their houses empty with the lights on, don't they have electricity bills? How does rock throw work when there are no rocks to be thrown? I mean for onyx I guess it'd throw a part of it's body, but what about the rest? Why is rollout a rock attack even though the move is just about curling into a ball and rolling at the enemy? Why do flying pokemon take normal damage from electric/rock moves when they use Roost? They're still birds. How did all the other trainers from different towns get their pokemons if you got yours through the prof of your town? I mean there doesn't seem to be any pokemon giveaway events in the pokemon world. Also, if you live in the town that's the furthest from the first gym, do you have to travel all the way there so your pokemons will still listen to you once they reach a high level? If trainers lose money when defeated, shouldn't they get broke at some point? And when that's the case, what do they give to the winner if they have no money left? I mean in the games, it doesn't make any difference if you have money on yourself or not, if you lose, you are warped back to the last pokecenter you visited and you lose money (if you have any). If repels repel any pokemons that are below your first pokemon's lv, how do they know the level of your first pokemon and the one of every wild pokemon around? Why do you never feed your pokemons? I mean the anime and games clearly showed they could eat and like/dislike certain types of food. How come you have medicine for pokemons but not for humans? I mean the captain of the SS Anne gets over his seasickness with a backrub. Speaking of which, why is the captain of a ship aka the guy in charge whom you'd expect to be the most experienced sailor of the crew, hit with seasickness? Do people travel around with trading machines? because in the games there are no machines next to people who want to trade pokemons in the games (though that would be helpful to recognize them from afar and not having to check every NPC to see who wants to trade). If pokemons can be bought and sold, how does anyone know what price they should be bought/sold at? Why do bikes cost 1,000,000 pokedolars? What are they even made from? Especially since Misty's got destroyed quite easily by pikachu. Are all cyclists just filthy rich? How do people without pokemons go from city to city? I mean you can't go into any forest/cave without being attacked by wild pokemons. Do they hire Pokemon mercenaries?
about the flying/roost one: flying types are weak to rock and electric because in a regular situation when they’re flying in the air, they’d be more likely to get struck by lightning or hit by landslides/rocks when they roost (perch), they’re just as vulnerable to lightning and rocks as anything else.
“How did all the other trainers get their Pokémon?” looking at the professor in fallarbor town, we could assume that professors do still exist outside of the town you start in, also professor birch does travel outside a lot so it’s possible he gives out Pokémon elsewhere as well
“If you life in a town far away from the first gym, do you have to travel...” no, i think the obedience (canonically) depends on how much your Pokémon trusts you, this goes up very high when you beat a gym with it the mons received in, say, cinnabar island, would grow to trust you a lot more once you defeat Blaine. then you can work your way up to Sabrina/blue, etc
the 50th one definitely makes sense to me... mythicals are given to you yes, but without hacks or glitches a huge majority of the mythicals arent available all the time or not available to everyone

The thing with the mewtwo is that they are different ones. The one in the first movie was created by Giovanni and Blaine. Then one in the genesect movie is one that was created by team plasma
The BWB2BW2 one is extremely simple and logical. Reshiram is the mascot of Black because it's color contrasts with the boxart's background color. Black Kyurem is the mascot of Black 2 because you caught Reshiram in Black 1, so it would make no sense to catch Reshiram again as a different trainer. The B2W2 games are sequels, not alternate timelines like the Ultra games.
As an exercise, I want to try and address and rationalize as many of these points as I can. Alright, from the top... 1,2: Technically, shinies should always have the shine effect. They likely only shine when entering battle because effort put into implementing and debugging that could be put elsewhere in development. 3: Mew is likely only the ancestor to most Pokémon and not all of them. It was probably the second non-legendary to be created, after Unown. 4: Eggs existed before Torchic. Presumably, a Torchic egg existed before Torchic, as well. 5: Intimidation. If they smell your fear, you will never escape. You need a Pokémon to help facilitate that escape. And, if you can't escape, you need a Pokémon to defend you. 6: They're funded by... the government, I guess??? Maybe the Pokémon Leagues? I mean, it would make sense, I guess. 7: Maybe they just have a bunch of outfits that look the same. "Yeah, and where do they carry them?" Uhhhh-- 8: Being ten is a character trait for him, I guess, rather than a physical... characteristic-- My head hurts. 9: I guess that's why there are so many wild Pokémon out and about to be caught. They reproduce quick. 10: No argument here. HMs have always be contrived. 11: Those trees are a menace. They grow back so quickly and even block off important places like gyms. It's lucky that they don't spread around, at least. 12: Too T H I C C. 13: Uhhh... Maybe it's not that Pokémon carrying you around? But then, why would it need to know fly... HMs are still contrived. 14: I imagine the little 'mons swimming with great force, with the trainer being dragged behind, essentially being waterboarded by the, uh, water. 15: Zorua. And possibly other telepathic 'mons. 16: Fun Fact: Pichu could learn Seismic Toss in Gen III and can learn Fling to this day. 17: It seems like Pokéballs can hold not just Pokémon, but small(-ish) items, as well. 18: It's possible the Pokédex is just fucking with us. 19: Maybe it can counteract its weight with a certain amount of telekinetic energy. 20: I've heard people explain it better than I could. 21: Plot twist: People are Pokémon and have special powers, too, such as being able to survive attacks IRL humans likely wouldn't. 22: Hax. Something something power reset. 23: Maybe. 24: ...Twins? 25: lol 26: Gameplay reasons. They skip over a lot of stuff when it comes to eggs and hatching and stuff. 27: Incidentally, did you know that, while humans require water to live, people can be killed or injured by water? 28: Potion manufacturers are really bad at their jobs... or beverage makers are *_really_* good at their jobs. 29: See 21. 30: Gameplay reasons. Things like excretion and bathing are too unbalanced IRL, so they were cut for convenience. Except that certain Pokémon still do. I hate it. 31: Because it would've taken effort and cartridge space to implement. 32: ...uh... Projection of infinity energy, I guess? 33: Yeah, hindsight is 20/20. 34: Juxtaposition. 35: He's just that good. Presumably, Pokémon can evolve early if they have an outstanding trainer... or if they're wild Pokémon. I think it depends on the species of 'mon to some extent. 36: He's just that good I guess? I was going to say that it was from a different region, but it's a fossil 'mon, so... uhhh... 37: Well, the flying Pokémon at least somewhat fit thematically-- especially Gyarados. Besides, a lot of mono-type trainers tend to play hard and fast with the rules. 38: He ran out of options after the first two slots lol. 39: They're real life animals, essentially. I feel like the early anime doesn't really count, in a lot of ways. It played by its own rules and involved a lot of stuff that really doesn't mesh well with later canon. I try to disregard a lot of the lorebreaking aspects and/or disregard the entire early parts of the anime. 40: It's possible that the Pokémon world mimics the physicality of our real world geographically with notable differences here and there. 41: Fly here likely means "move quickly" rather than "take flight". As for why its dex entry conflicts with its stats... uhh... I think the dex is messing with us again. Who writes these, anyway? 42: I guess it allows for sharing of experiences, increasing knowledge of battle. It's possible that the decreased exp gains for non-battling Pokémon are from minor incompatibilities between cognitive formatting and physical capabilities, and the decreased exp gains for the battling Pokémon is that an effect of the exp share is a decreased level of consciousness, resulting in decreased recollection after the battle. The trainer could probably use it themself, but, gameplay-wise, they wouldn't need to because they themself don't battle. 43: Yeah, I think so. 44: I've heard reasons. I always assumed menopause, but people have come up with ideas revolving around the Pokémon's origins. 45: Contrivance. It was poorly-thought-out roadblock. Presumably, you could faint or capture it without waking it, but fainting it wouldn't do much good, and, while capturing it would remove the roadblock, could the Snorlax be used? Is the Pokéflute necessary to wake it specifically for this specific type of sleep? 46: Because of when they were released. The third version doesn't change much, so reviewers get disappointed, resulting in a lessened score. If the order were reversed, the scoring would be different. Ultimately, there are external factors that affect how games are scored, and they aren't always considered in a bubble, such as might be the case in hindsight, et cetera. 47: He vaulted the fence. How? Well, clearly, that must've been an acrobatic parkour master, the likes of which the Poké-World scarcely ever sees. 48: I'm guessing that Pokémon ownership involving Pokéballs is very officious and regulated, and maybe trainers can't use someone else's Pokémon's pokéball. Therefore, trade machines are required to reprogram the, like, identification or whatever to perform the transfer officiously. Of course, Pokémon still have free will and can exit their Pokéballs and obey other trainers if they decide to. Anyway. I don't think the machines need to actually be that big, but I could be wrong. Maybe the trade machine engineers have a thing for theatrics. 49: He doesn't. The player avatar trainer just really cares about Prof. Oak's advice and is strongly averse to disregarding it, even if to the player's annoyance. 50: I mean... Technically, a hatched Pokémon starts out with a Pokémon, so, presumably, the implication is that you "caught" the Pokémon right after it hatched... using a ball you got from *_somewhere._* And, as for event Pokémon... I mean, it doesn't say that the player has to be the one to "catch 'em all". It just says that it has to be done. Thusly, someone caught the Pokémon and gave it to you. So the Pokémon was caught. That was tiring but enjoyable nevertheless, I suppose.

They're also a symbol in alchemy, with Reshiram and Zekrom being based on the two contraries. Look up Lockstin's Pokemon Reboot videos to learn more.

The BWB2BW2 one is extremely simple and logical. Reshiram is the mascot of Black because it's color contrasts with the boxart's background color. Black Kyurem is the mascot of Black 2 because you caught Reshiram in Black 1, so it would make no sense to catch Reshiram again as a different trainer. The B2W2 games are sequels, not alternate timelines like the Ultra games.

As an exercise, I want to try and address and rationalize as many of these points as I can.

1,2: Technically, shinies should always have the shine effect. They likely only shine when entering battle because effort put into implementing and debugging that could be put elsewhere in development.
3: Mew is likely only the ancestor to most Pokémon and not all of them. It was probably the second non-legendary to be created, after Unown.
4: Eggs existed before Torchic. Presumably, a Torchic egg existed before Torchic, as well.
5: Intimidation. If they smell your fear, you will never escape. You need a Pokémon to help facilitate that escape. And, if you can't escape, you need a Pokémon to defend you.
6: They're funded by... the government, I guess??? Maybe the Pokémon Leagues? I mean, it would make sense, I guess.
7: Maybe they just have a bunch of outfits that look the same. "Yeah, and where do they carry them?" Uhhhh--
8: Being ten is a character trait for him, I guess, rather than a physical... characteristic-- My head hurts.
9: I guess that's why there are so many wild Pokémon out and about to be caught. They reproduce quick.
10: No argument here. HMs have always be contrived.
11: Those trees are a menace. They grow back so quickly and even block off important places like gyms. It's lucky that they don't spread around, at least.

37: Well, the flying Pokémon at least somewhat fit thematically-- especially Gyarados. Besides, a lot of mono-type trainers tend to play hard and fast with the rules.

39: They're real life animals, essentially. I feel like the early anime doesn't really count, in a lot of ways. It played by its own rules and involved a lot of stuff that really doesn't mesh well with later canon. I try to disregard a lot of the lorebreaking aspects and/or disregard the entire early parts of the anime.
40: It's possible that the Pokémon world mimics the physicality of our real world geographically with notable differences here and there.
41: Fly here likely means "move quickly" rather than "take flight". As for why its dex entry conflicts with its stats... uhh... I think the dex is messing with us again. Who writes these, anyway?
42: I guess it allows for sharing of experiences, increasing knowledge of battle. It's possible that the decreased exp gains for non-battling Pokémon are from minor incompatibilities between cognitive formatting and physical capabilities, and the decreased exp gains for the battling Pokémon is that an effect of the exp share is a decreased level of consciousness, resulting in decreased recollection after the battle. The trainer could probably use it themself, but, gameplay-wise, they wouldn't need to because they themself don't battle.
43: Yeah, I think so.
44: I've heard reasons. I always assumed menopause, but people have come up with ideas revolving around the Pokémon's origins.
45: Contrivance. It was poorly-thought-out roadblock. Presumably, you could faint or capture it without waking it, but fainting it wouldn't do much good, and, while capturing it would remove the roadblock, could the Snorlax be used? Is the Pokéflute necessary to wake it specifically for this specific type of sleep?
46: Because of when they were released. The third version doesn't change much, so reviewers get disappointed, resulting in a lessened score. If the order were reversed, the scoring would be different. Ultimately, there are external factors that affect how games are scored, and they aren't always considered in a bubble, such as might be the case in hindsight, et cetera.
47: He vaulted the fence. How? Well, clearly, that must've been an acrobatic parkour master, the likes of which the Poké-World scarcely ever sees.
48: I'm guessing that Pokémon ownership involving Pokéballs is very officious and regulated, and maybe trainers can't use someone else's Pokémon's pokéball. Therefore, trade machines are required to reprogram the, like, identification or whatever to perform the transfer officiously. Of course, Pokémon still have free will and can exit their Pokéballs and obey other trainers if they decide to. Anyway. I don't think the machines need to actually be that big, but I could be wrong. Maybe the trade machine engineers have a thing for theatrics.
49: He doesn't. The player avatar trainer just really cares about Prof. Oak's advice and is strongly averse to disregarding it, even if to the player's annoyance.
50: I mean... Technically, a hatched Pokémon starts out with a Pokémon, so, presumably, the implication is that you "caught" the Pokémon right after it hatched... using a ball you got from *_somewhere._* And, as for event Pokémon... I mean, it doesn't say that the player has to be the one to "catch 'em all". It just says that it has to be done. Thusly, someone caught the Pokémon and gave it to you. So the Pokémon was caught.
That was tiring but enjoyable nevertheless, I suppose.
