The idea the Forerunner are just Humanity was exactly what Bungie planned. The Halo 3 terminals confirm this. 343 made the Forerunner a different race for unknown reasons. There by technically making 343's Halo non-canon to the Bungie mythos. So dont expect 343's entries to be any use. They aren't a part of Bungie's idea.
While it's fair for folks to not like the directions it's not that "unknown" really, the whole "the ancient aliens are actually just ancient humans" is a style that when done right can be fascinating for the hard-core sci-fi nerd but for many more it can at glance come off as "lazy" So it's not to far fetched that when 343 took over such a high profile IP the idea of trying to pull the "ancient humans" plot for the average joe was not appealing and so the change was made. Again I can understand why folks don't agree with that decision but frankly it's not really that "unknown"

He wanted the Forerunners to be separate, while most everyone else on the team were against it. When 343 took over and Frank got to decide the future path of Halo he decided to disregard the agreeded upon Bungie canon and implement his own understanding.
So as of recently marathon and marathon 2 aleph ports have been updated and put on steam for free. Marathon infinity is coming soon maybe in the next week or so.

To be fair that novel if I'm not mistaken came out looong after Halo 1 and so is very much a retroactive telling. Mandalore (very understandable) views the scene from how things where then and there when there was only Halo 1 and the Marathon games preceding it.
