That EL was from the same universe as S-Prime. That's why that kryptonite hurt him.
DC established that for kryptonite to affect Kryptonians, it has to be kryptonite from their native universe.

Power Girl predates him.
The same is true of the original Doom Patrol, Challengers of the Unknown, Cave Carson, the GL Corps, Martian Manhunter, Barry Allen, Wally West, Raven, etc.
A lot of heroes (and villains) have had their origins/back stories played around with and muddled, but a lot of them have remained "pure."
