I'm flying to Manila from Toronto on an aviation journey (hence why I am sad about skipping HK). This will be my last vacation in many years

Hi Charles, this is an awesome video and guide! I'll be having a 23-hour layover in Taipei next month, and would like to check out some of the places you went to! Did you find it easy to navigate your way around the city? And had any troubles with language barriers?
There is no issues getting around, just get a day pass and get all access to the metros. There is also a bus options add on as well. Taiwan is well educated and you'll be fine getting around with English.
I get in at 5:40 am at TPE airport and my connecting flight is at 3:30 pm, will I have enough time to explore around Taipei by taking the MRT and the subways in Taipei?

So this is the most important part....do not take the Transfer Line even thought actually you will transfer......you will not able to go out of the airport if you take the transfer line....but straight go to the immigration ....right?

I read an article and fill some form and I got this ROC (Taiwan) Travel Authorization Certificate for Indonesians, can i still go out from the airport? (I tried to e-mail the airport customer service but they dont reply me :"( )Thank you so much for your time!
I am afraid I can not answer given I am not a VISA expert, citizens from most developed countries have visa free access to Taiwan. I suggest you check out the website on VISA requirement on the Ministry of Foreign Affairs website.

What did you do about your phone data? Did you get a 1 day sim or just wifi? I have a 12 hour layover.
Your current phone provide should have 1 day options, not worth getting a SIM just for 12 hours.
