Because Thawne helps create the Flash, the Flash's actions and influence motivate Thawne to become a speedster, go back in time, Kill Barry's mother, thus influencing Barry's choices of become a CSI investigator, ensuring he would be where he was at the moment the lightning bolt struck him. The Time Wraiths realized that without Thawne, none of them would exist. And with Thawne understanding how dangerous the Time Wraiths are, has kept his actions in the past limited, and the Wraiths allowing Thawne to actually exist in the past so that he could create the Flash in the first place.

I have an idea. Not sure if it works the greatest, but here it is. So basically, what I got from that line is: the time wraiths needed BF to destroy Thawne's body, but his spirit was saved. BF could've destroyed everything, spirit included. However, the time wraiths saved his spirit instead, possibly finding a use for it. Now they could create a new body for him and placed it wherever they wanted to in the timeline. Then did the same with his appearance in the Flash.
Of course, the best explanation is that the writers of Legends of Tomorrow just pulled all of that out of their asses. Just like they did for everything else.

That’s why Wells Thawne came back and why people who tapped into the negative speed force after a period of time, began becoming irrationally angry towards Barry. With that influence gone, Thawne could actually rationalize for himself and could get over his hate for Barry.
Black Flash doesn’t save people, he’s the grim reaper for speedsters. This is why the Flash seasons 6 to 9 have poor writing. Hunter Zolomon becomes black flash, kills Thawne in like s2 or s3 of legends, and then saves him? So how does the black flash save him? In season 5 of the flash, Thawne literally says that he uses the negative speed force to time travel without being traced by the flash, so that’s weird. Also, it gets way to repetitive with Thawne, so try to create original speedster villain. They really should’ve just had Godspeed be the villain for season 4.

First, I loved both Matt and Tom playing The Reverse-Flash as they were both great portrayals of eobard thawne. Second, however, it's too bad they had to bring back the Harrison Wells version of RF (RF = Reverse-Flash). As it got boring seen Tom's version of the reverse flash in every other season of The Flash. Third, it would've been cool to see two different versions of Reverse-Flash in the show. Where one was good and helping the flash while the other was the villain of the show. Fourth, for example, the reverse-flash we seen in this clip could've been the good Reverse-Flash and had no ties to the negative speed force. Where Tom's Reverse-Flash was the villain of the shows and he had the connection to the negative speed force. Fifth, it could be vice versa affect where it's Tom's version of RF as the good one and Matt's version of RF is the villain.
