"Father, you taught me that 'Evil' is just a word; underneath the skin, it's simple pain." - Eleanor Lamb. One of best games of all time, it's criminally underrated.
It's said in the Bioshock lore that Johnny topside (Delta's nickname.) Is Eleanor's genetic father via sperm donor. If I recall. (This is also present in the leaderboard TH-cam channel)
To be honest. Nothing saying that is or isn't the case, I think it's more of a matter of how you view it. It's like how in Star Wars: A New Hope, there is the scene where Han and Greedo fire at each other, nothing to really suggest either one shot first (And no, the re-release's don't count). So it could be the case Han fired first, or Greedo did. Does it really make the story lesser in either case? Not really. Would it be nice to get a definite answer? Sometimes yes, other times however, it isn't always needed. Delta could be Eleanor's biological Father, which could have helped in him bonding to her, even if he never saw her beforehand. Or he just simply did something that made Eleanor view him as a Father, given how her Mother is... It really isn't surprising if even with the Little Sister conditioning Eleanor was in some way happy to be away from Sofia. It does make one wonder though, Eleanor is around her late teen's to early 20's. And with everything that was done to her DNA, if she were to end up getting Married and having a child... I think Sofia was going at it from the wrong angle. I don't think it would be Eleanor that would be her so-called 'Utopian' though I myself find such a mindset and plan ridiculous and flawed in many way's, this coming from a guy who doesn't exactly view 'humanity' as being so much tied to our physical bodies but rather something beyond the physical form. But I think that whatever Children Eleanor might (if she even can?) have would be what Sofia was ultimately trying to achieve. And the Irony is, Eleanor would want any child of her's away from Sofia as far as possible (assuming she spared Sofia in the end of course). So even Sofia find's that her grandchild is even better than her Daughter, she would never have the chance to analyze what make's it so different. While some would say having Sofia die for what she did is a fitting enough end, I would say it is the least effective route. Because then Sofia would not realize how the world forgot her and how she ended up being nothing. How all her work did nothing to really amount to anything, and how the world views far greater thing's with more importance than her trying to make some ultimate Human. Really, in that sense, sparing Sofia would make her Punishment as a result FAR more fitting for one such as her than to simply have her Drown. If only due to the fact that she would face thing's that make Plasmid's irrelevant. Do you think a being of Eleanor's power or even greater could withstand a Nuke? Much less the most powerful of it's kind? The people of Rapture would have no idea of how the world has moved so far past them to the point their advances didn't really amount to much, yes having a true A.I. while most of the world hasn't even made Personal Computer's is something to be sure. However it is far less impressive when the Surface Dwellers can make Computer's that are as good if not BETTER than what Rapture has, in a far smaller and more compact form. Yes it would take longer, but it would prove far and beyond superior to what they could create in the long run. I am willing to do an in-depth study of why Rapture was doomed to fail from the very concept (as a society, not so much the actual city, though that too has issues.) And why Ryan's and Sofia's Idea's for an ideal Society would never work. But I will save that for another time.

Why does delta die in the good ending i never knew why
The Alpha series was discontinued because the bond with their little sisters worked too well for their own good, once they lost their sisters they were either maddened or depressed to the point of committing night-night, this is the case for Delta because Sofia stoped Eleanor heart long enough to sever their bond, and so Delta was condemned to die.
At least in the good ending he gets to be Eleanor conscience, guiding her to a better future
