The first time I've noticed a missed reference, when Charles is singing in the vent, it's a reference to the song "Crawling" which is a popular meme for when someone is being edgy.
The box at the start could be a mgs reference on how you can also label the box to be delivered to a certain location you need to go too (like the hangar).
The ending of Valiant Hero could also be a reference to MGS3 with Henry saluting at Charles’s grave with his headphone on it. And the ending of that game has Snake putting The Patriot (and iconic gun) in front of the Gravestone of the Boss and saluting at the end.
