I like the one bar tip except when the tempo is fast it's hard to switch sequences on the right best. So, I started importing my one bar sequences into Caustic and use it's Beatbox to trigger the sequences right on time. Then, if I want to, I can import the loop back into Koala and finish the song or finish it in Caustic.

Nothing special really there. The MPD I have has only three banks, and I just map them to the first three groups of pads. I map the knobs to FX, but don’t use them very often.

Take you long sequence. Duplicate it. Edit the duplicate sequence and make it one bar. Use this as transition. So go from short pattern to short pattern to long pattern.
Is there a way that I can set time to a specific sequence?
