That depends on the severity of their crimes and how long they were in that position of power. For example a Commander just promoted to that position due to 'death by way of an angered Vader' right before Endor, then there would be little time to commit any crimes. An Imperial Commander just doing their job, not really doing any real war crimes or they could see the fallout of committing such act or even secretly supported the Rebellion and foresaw a Rebel victory, may have been more inclined to just 'do their job and nothing that would get the ire of the people'.
I’m sure some of them would’ve stubbornly said to any Rebel/New Republic forces that jumped into their system “I’M The Commanding Officer of [Location]! I am here to Protect its People. IF you choose to engage in ANY Hostilities, I will counter accordingly!” Basically, implying that they’re very militant when it comes to preserving peace; that they’re willing to talk/negotiate, but won’t surrender so easily ESPECIALLY when coaxed with violence & such…
Not only does these imperials fear being hunted by the rebellion but their own factions trying to kill them so they won’t fail into Rebel hands 🤷♂️🤷♂️🤷♂️ sounds like a no win scenario ...
Once again, it can be said out loud that Palpatine's Empire is a mess just as bad as the corrupted and ineffective Republic. This is what always make me wondering and thinking of this very idea: What if the Rebels Alliance didn't become the New Republic but decided to take control of the Empire and reform it for the better instead?

Honestly I think it would depend on the commander whether the rebellion would imprison them killing them or use them. Several of Mon mothma's high command reformer imperial commanders in either the Navy or special forces such as crix madine. If they had a history of not killing civilians and not abusing their power I'm pretty sure they would have been given the offer of joining the rebellion or go to prison
I think some of them would have done the Japanese thing and fight to the death. If an officer was surrounded by rebels, I imagine that some of them will pull their blasters out. That would get them killed and they would not be captured. With that said, I think the ones that survived banded together to create the First Order.
Best example is the time Darth Vader threatened an imperial commander with death on the smallest mishap. To not let a rebel ship escape the commander went crazy and chased the tiny rebel vessel through asteroid fields, space monsters and came face to face with a rebel fleet. The imperial wasted far more resources for little gain, all because of fear of Vader's judgement.
I think many Imperial commanders either surrendered and took their chances with the New Republic or either committed suicide but I believe most fled into the Unknown Regions where the eventually reemerged thirty years later as the First Order
Hopefully, if really G.Lucas want to delete the horrid sequels, then could do a more "grimdark" and realistic tone to the serie, an after the end of the civil war, remember that in our world most civil wars were more bloodier than"normal" ones, expecially for the losers

On the other hand the higher ups were Nazis solely responsible for the war crimes committed during the conflict. In other words blame Vader or more specifically Emperor Palpatine, not the Stormtroopers.
Hey lore guy, what if mortal kombat Shang Tsung was in Star Wars and was a Sith Lord? Lol me and brother got to talking about Shang Tsung and in discussed how he is similar to a sith in some manner. Then we began to think what it be like if he was a Sith Lord. What's era of Sith would be best suited for him. Anyways just random idea lol doubt pick up much interest

When you're cleaning things up, you clean it ALL up. You don't leave it to fester and rebuild

Some imperials left the Empire after Endor for various reasons, and some, (in relation t ended up joining the New Republic.
