This is one of the reasons why I didn't like the ending of Star Wars Rebels, yeah the character arches were wrapped up nicely and the story was cool, but once the Rebels took Lothal what was stopping the empire from sending 20 ISDs to glass the planet. And the fact that they killed all the Imperials on the world makes it even worse, now the Imperials didn't have to worry about friendly fire and could view the complete orbital bombardment of Lothal as revenge for all the Imperial deaths.
They acknowledged the possibility the Empire would do that. But there is a reason they didn't. The events of "Rogue One" and "A New Hope" came shortly after that, so the Empire decided they had more important things to do.

What if Yoda successfully killed Sideous in RotS? Would Vader assume command after being rebuilt? Would the Jedi face massive scorn for the fact that the public believes they killed the man who lead the Republic's final years through darkness so coldly? So much potential there.
Don’t think Vader would even be able to seize control, since if it wasn’t for Palpatine sensing him in trouble, It’s unlikely anyone would’ve gone to Mustafar to recover Vader. Essentially he’d die on that lava river. As for who might replace Palpatine if Yoda were to have killed him, it’s likely the Moffs (most likely Tarkin) would end up seizing control of the empire, but without Sidious or Vader to keep the lower Moff’s ambitions in check, the Empire would likely be fragmented as multiple sub-factions would emerge & start fighting each other over resources.
I wonder if some CIS holdouts were allowed to surrender with trems. If so could it be that they were allowed to stay independent for the duration of the empire and beyond? Would that worth a thaught or 2?
Any world that tried to leave the Empire especially pre Battle of Yavin Empire would face serious consequences and the planet would be nearly destroyed by the Imperial troops if a diplomatic solution wouldn't work they would make sure they destroyed everything so the the rebels would have nothing this would olny hurt the Empire in the end because the rebels who escaped a planet after an Imperial takeover would join larger rebel groups like the Alliance to Restore the Republic
What about a non-anti-Imperial secessionist movement? That the government strikes a deal with the Empire so the Empire can allocate its military resources somewhere else?
"The Empire was ruthless." Really? The same Empire that had an entire world destroyed, enslaved countless people and devastated small economies was 'ruthless'? I can't imagine. "That's making the Empire look incompetent." I mean, they do such a groat job making themselves look incompetent, so why spend the effort? Dealing or not dealing with people who left was a bad scenario all around for the Empire, it was the Republics replacement, a galactic government that lasted tens of thousands of years, while the Empire wasn't even close to a quarter of a century. Many worlds were former C.I.S. worlds, others long time Republic. Dealing with a former C.I.S. world would cause one of three things in my mind. One; Not dealing with a former C.I.S. world, leaving it be if it left the Empire, would look weak in those worlds that stood with the Republic during the Clone wars, it would look as if the Empire is creating another situation that lead to the Clone wars to begin with. Two; Dealing with the former C.I.S. world would look strong to many, but show others that overkill (sometimes 'literally' on the word 'kill') and needless extent the Empire would go to prevent any world from leaving, former C.I.S., Republic, or newly 'brought into the fold' worlds that was never with any galactic nation may rethink their stance. Three; Dealing with the former C.I.S. world, in the full extent, military action, if it's a small and low populated world that could be worse in the public's eyes, if the extent of dealing with this small population even got out thought mass hacking of the holonet, then many worlds would probably soon reconsider the Empires nature and rebel sooner then what we got. Dealing with a former Republic world that chose to leave the Empire? I see two outcomes. One; Not dealing with these worlds would probably remind people of the liberties that the Republic had for its citizens. After all, many of the worlds that formed the C.I.S. left and had little, if anything, done to them. They just 'left' and that was it. Two; Dealing with a former Republic world with force, forcing the world back into the fold, if it was leaked out onto the holonet, will remind people of the liberties that the Republic had for its citizens.
