I have three moments, which tie as my favourite: Magneto moving the Golden Gate Bridge in X-Men: The Last Stand, Magneto lifting the RFK Stadium in X-Men: Days of Future Past and Magneto destroying the world in X-Men: Apocalypse.

But adaptational differences are always going to happen and they aren`t neccesarily a bad thing, certain story lines in comics or origin stories can get extremely contrived and bad sometimes, which makes it in part a good thing when they do get chenged for a film, not just so it could work or it`s more digestible but to counteract those things. There`s also to take into account that even in comics Heroes, villains and other characters alike get different iterations on the regular with different backstories with it, even with different personalities. A villain character turning good has happened pretty often, hell, Deadpool started out as a straight up villain. Anyway, personally i find it more interesting to see how a character could have been with different choices, in Mistique`s case she became a hero as a result, and Eric while still toeing the line far more sympathetic to humans as a whole, as far as alternative versions go i love it. (Also it`s an in universe retcon anyway, in the first timeline both Eric and Mistique were straight up villains, them being able to change with different choices just makes them better characters imo).
That's what we we're going to get but it was scrapped in favor of X-Men first class. Personally I would love to see a scene of Magneto as a boy being liberated from Auschwitz by a younger Wolverine and Sabretooth.

Magneto pulling the submarine out of the water in First Class was the best moment for me. It was visually stunning and had an emotional weight. It showed how much he'd grown in the movie, since earlier he'd been unable to slow it down.

Regarding the Dark Pheonix: Technically Magnito doesn't even need to use the guns, just one bullet is fine. Controlling it flying in and out of a body at high speed does the same thing as firing a bullet. Heck, he could have fired all the bullets and captured them back for multiple passes. It would soon create a blanketing swarm of metals just shredding his target. Then she poked her face through the swarm and flung him back telekinetically. That would be interesting.
That would of been an awesome scene. And perfectly you are right, he can fire every bullet, pull them all back, set them up in lines, literally, bullets touching each other, and just send a literal wall of bullets at a person. Most of his ''battles'' there was a lot of restraint, if he acted in pure rage - oh hell, the damage that could be inflicted.

Where Magneto finally rips Wolverines Adamantiam skeleton out of his body (in an effort to kill him, I do believe) and Logan turns round and says "You know you just messed up. Don't you bub" He then stands up and gets his bone claws out and looks at Magneto "That was the only thing stopping me from killing you" and proceeding to chase him down and give him the beating that he has wanted to give him for years.
Also, almost symbolically, Magneto returns him to his ultimate ideal, full mutant, while what made Wolverine as he was is not unakin to nazi scientist kind of evil, something which shaped magneto for a big part.
It's actually BS... Even if magneto pulled out the adamantium, he could very easily mold it into spears or binds, and control Logan that way... Since bones aren't stronger than metal, Logan would be trapped forever... Then he could just throw him away, or submerge him in a water body, like he does in days of future past... Even Logan has admitted the horrifying death of drowning... As he would just come back to life, and then drown again... And again... And again... Just eternal torture... Unless Logan has a drop on magneto, (the one without Adamantium), magneto will always see him coming, and will never, ever, be defeated by him...

he lifted the golden gate bridge, not even a mention? nearly 1 million tonnes, the movie might have been crap but that moment really showed his power more than any other on screen moment i can think of.

Ian McKellen was the best in a way I don't know if anyone else will ever quite reach, but I'll be damned if Michael Fassbender didn't deserve better. That dude acted his ass off in every one of those movies, even the bad ones. I still personally believe he was the best part of Dark Phoenix.
