One little nitpick, which I recognize you may have done on purpose... Hunter's VO says they went back to 2016, but the Khan newspaper (loved that too, btw) has the year 2006 on it. Great job. Loved it.

"This can't be right, Captain. The bigger one looks like us." "Think it'll interfere with getting our Air Force guest back where he's supposed to be?" "No, Captain, though they seem to be scanning us." "Captain, they're hailing us." "What're they saying, Nyota?" "'Who the hell are you and which one of us was here first?'" "That's ... interesting, Nyota. Let's ... ignore them. Mr. Spock, what about the other ship?" "Seems to be Klingon or maybe Romulan in design, Captain, though I can't quite place her. And the flight characteristics suggest she's being flown by someone unfamiliar with the controls, and is carrying about 20 tons more than she normally does." "Hikaru, she flies like you are at the controls!" "Shut up, Pavel."
The first thing I noticed was an error. The Federation and Starfleet is not allowed to develop or use cloaking devices. That is clear from the Treaty of Algeron of 2311. This is a clear violation of the terms of the contract. Because of the threat from the Gamma Quadrant (Dominion), the Treaty of Algeron is modified to the effect that only the USS Defiant (prototype of the Defiant class) may use a cloaking device by Starfleet. Since the Federation is still not allowed to develop a cloaking device, the Romulan Star Empire provides a cloaking device and at the same time an engineer from the Romulan Imperial Fleet to maintain the cloaking device. During the Dominion War, the cloaking device installed on the USS Defiant was used several times.
