I remember you said you wanted to open the door more than the original. This will put the door skin closer to the body as it is overextended. There is a point during the opening of the door when the door skin the furthest away, than you open further and it starts to get closer.
to get the doors to fit propperly you need to fill in the doorsil , not the door instelf , while leaving the hinges the way they are , you might need to make the door shorter on top and extend the edge of the roof furter toward the door to have more room between door and paint when opened (basicly youre moving the top edge of the door away from the hingepoint )
Just remember set backs are character building (not that you two need much more of that!)

Brilliant video guys,its a learning curve,but its coming along well,its all in the detail and its going to look fab when its finished.
For the roof/door gap… make the roof centre panel wider to fit and not adjust the door top to fit 👍 … ignore, sounds like you got lucky with the hinge adjustment 👏
Might have been easier to make the boot aperture smaller to match the boot lid 🤷
