On a 2000 WJ You don't have to do all the work and alignment.
The trick is to get the balljoint separated from the arm. Raise the differental and place jack stands under the frame just in front of the lower control arms..
Make sure you remove the balljoint nut before you lower the differental. With the jack stands under the frame, and the jack under the differental, lower the differental to almost all the way, the jack just for support. Take a pickel fork and a 4' or 5' length of pipe with a 1" inside diameter. Slide the pipe onto the pickel fork all the way down. Now take the pickel fork and place it between the balljoint and control arm and pound the pipe with a 4lb hammer. Do not pound the pickel into place without the pipe one it. Once you got the pickel fork on, you can start pulling down on the pipe as leverage and with the wait of the differental it should break loose, if not bounce down on the pipe with your weight. Mine popped right up, meaning the arm popped up and the balljoint separated.
Now all you have to do is unbolt the 2 remaining control arm bolts and pull it out. Now you'll have plenty of room to take out the 3 21mm balljoint bolts on the differental with a impact. Even using a impact was slow getting them off. Easy! Now put the new balljoint on, bolt it down. Now put the new arm in and bolt in the 2 bolts each side. (Don't tighten them all the way down) need a little play for adjustments. Now Raise the differental with the jack, you should have correct alignment to go right in. You may have to move the ball stud very little if at all. Tighten the ball stud nut. Now tighten the 2 control arm nuts. Reconnect the break lines and your done.
I also did my lowers at the same time. Just do one at a time. So your axel alignment doesn't shift! Don't tighten them down yet. Do the other side, don't tighten them down yet. Raise the differental to about ride height. Now tighten all bolts to spec. Wheels on and your done.

I’m doing this on my wife’s 02 sport, wouldn’t it be easier to install the ball joint, then use a pinch bar to align the two frame bolts, just thinking with no pressure on the ball joint it would go in easy and using the jack to adjust the up and down on the two frame bolts.

I have my side bolts in and my ball joint placed but the bolt that holds the ball join in doesn't fit with the ball joint in

Its actually easier to put the ball joint in first thwn line up your 2 side bolts. Let the vehicle down on its own weight then torque the 2 side bolts to spec

Did you have to raise and lower the diff constantly to get the two side wing bolts to line up properly? Did you have the sides of wing out of the slots or just in the slot with no bolt inserted after you installed the ball joint shaft?

Mine did something similar. After changing lower and upper control arms and rear suspension and then wheel alignment the problem was resolved.
