Darkseid and shao kahn are separate unlockable characters you get from beating the MK and DC side storylines respectively, as at the end Darkseid is stuck in the MK universe and banished to the neatherrealm and Shao kahn in the DC universe is locked away in the phantom zone
I know I'm late, but when this game came out, DC wasn't allowing their characters to get the full Kano or SZ fatality experience, so this was the best they could do. So thank god this got the reaction it did, or theres a good chance Injustice doesn't exist

One? There's multiple dialogues suggesting this game is canon. Raiden asks Flash if he rememebers their last encounter, and he doesn't know what he's talking about, however in another he goes "oh no, not again!" when he sees Raiden, Sub-Zero reminds Joker of joining gainst Dark Khan, Darkseid mentions meeting Raiden previously and Raiden realizes he was Dark Khan. Batman thanks Subby and Raiden for "coming back." Catwoman tells Sub-Zero "fancy meeting you here," which is an incredibly familiar greeting. And those are the ones I remember off the top of my head. Long story short, this game is basically canon.
All told, Injustice 2's about Multiverses, as evidenced by a Raiden mirror where one says Liu Kang and Kitana rules Edenia in his verse as opposed to the Netherrealm in the other ones. Which oddly would also place I2 after MKX.
