Funny enough, the Beast Wars Transmetals game apparently gave a possible answer via multiple endings. In Megatron's ending, killing Optimus Prime does let the Decepticons win the Great War. Attempts to destroy Optimus Prime and a time storm was raging alternating everything around them... but attempting to destroy the early humans... same thing would happen... the Voyager 1 thus golden disk would never created, and which G1 Megatron would never have inscribed a message on the disk. Plus if there is no disk... BW Megatron would never have stolen the disk and travel to prehistoric Earth to follow G1 Megatron instructions.
I think killing Optimus was causing the immediate effect because that was closer to being unfixable and because the Predacons/Maximals were so closely tied to Optimus and the other Bots surviving. Their immediate existence was more dependent on them than humans in a way.
I think what it means is the Autobots could've still won the Great War without the humans. It may have been a tougher battle, but still possible. An Autobot team without Prime would've lost immediately. I think that's why after this, Megatron focuses his attention on the Ark instead of trying to kill the early humans again.

TBF Megatron's ultimate goal was to wipe out Optimus Prime. If he succeeded, then the Decepticons would rule and, eventually, Predacons would inevitably take over. If he failed, then the whole universe disappears in a temporal loop and the Autobots/Maximals don't win, which is a decent second prize. People might complain about the plot holes, but if you look at it in a I Win/We All Lose scenario, then yeah, Megatron's plan works quite well. Either Megatron (G1) or Megatron (Beast Wars) wins, or Megatron wipes out all of creation to deny the other team the win.
So weird that Megatron dies here before the events of G1. Strange that it was never explained or resolved. I guess Strascream took over as leader? And no Galvatron? Or Starscream took his place? Bizarre- this changed everything but nothing came of it.

Megatron's secret goal was to go back in time to alter the past by destroying the Autobots thus making the Autobots lose the Great War.
