They can be marked for a few reasons - sometimes as a visual confirmation/reminder that a bolt has been torqued, other times to mark it for a torque to yield bolt that is degree dependent, another is to make sure a bolt doesnt move from where it was torqued down (if the lines didnt align you'd know it started to back out etc.). Fair question!

Way too much sealer, you could have halved the bead size and still had more than enough. Also anaerobic sealer might be more suited for most of those faces.
