Even before Eobard said he was here to end his existence, Barry would have already known he's the past Thawne that killed his mom since 1) they're both at the exact date of his mother's murder and 2) he still has his own face from before he killed Harrison Wells, and from a narrative perspective, Thawne wearing Wells' face is a way to distinguish him from his time remanents

​@@rossmuirhead381The Speed Force placed Thawne in the year 2000 from the original timeline and he has no idea. This is to ensure that Nora's death will occur in order to settle the current timeline. Legends of Tomorrow shows a similar bar/resturant scene with Thawne's Remnant talking to Sara about how he's placed in 1914 by the Speed Force.
