To be fair, the majority of animated shows don't really use him to his full potential. He was meant to be in the Justice League cartoon, but for some bizarre reason, WB put an embargo on Batman villains because they had other Batman projects ongoing and for some reason they didn't want a character to appear in multiple projects at the same time (barring Batman himself).

I find it hard to believe that the guy who did Luke Skywalker in Star Wars voiced the Clown Prince of Crime, but he was perfect for the role. May the Force be with him, but not the Joker.

And the BEST joker voice ever. The man could crazy laugh better than anyone. The laugh in Mask of the Phantasm gave me goosebumps first time I watched it.
Joker, Darkseid, Brainiac, and Starro. Brainiac when under the Hanna-Barbera banner wasn't truly terrifying until he appeared after Challenge of the Superfriends, when he was that living computer, and his VA helped with the darker tone when he spoke.
I still have chills whenever I remember Child from "Young Justice". She just creeps me out, using that cute little girl façade, before turning a human being inside out just to see how he "works". And when she faced Klarion, Nabu, Zatanna and her apprentices... now that's when she really got scarry.
I think arguments could be made for either to be number 1. Darkseid is the inevitable cosmic terror. Joker is the very real violent and intelligent psychopath in the dark alley.
I mean the joker legitimately deserves it. He did the equivalent of the mad Titan in marvel just because a guy didn't believe he was a threat. He ruined his life and tracked him down every single year until he was put into the asylum saying "joker is my best friend" darkseid will end you, joker will play with you.
Ace, from the Royal Flush Gang episode of Justice League. Has the power to cause people to lose their minds, which she did as a baby to her parents. She's also the only person The Joker was really scared of. I always remember that episode for how unsettling she was.
Although, she is at least sympathetic, which most of the villains aren't. The follow up episode with her is one of the most effectively heart-breaking ones.
Dollmaker surprised me. Not because he can’t be scary, but because they got freaking Weird Al Yankovic to make him sound like a psychopath. And not a funny one either.
As bad as Joker and Darkseid are in this regard, Scarecrow, particularly when Jeffrey Combs took the role in 1997, was even scarier. Dr. Johnathan Crane proudly lived up to the name he gave his alter ego.
I think Scarecrow was scary during his first appearance, but they made him kind of joke, at least until, as you noted, Jeffrey Combs took over the role - plus, Scarecrow had one of the few New Adventures redesigns that were better than the earlier series.
I always found the Penguin's two female henchwomen/bodyguards in The Batman creepy as could be; they wore those white kabuki masks, never uttered a sound, and had those "Freddy Kruger" gloves.
The dancers! That's how I used to call them. Yeah they were so out of place, not the type of henchmen that Penguin would hire. Maybe that's why they freaked me out.
Sinestro is my favorite DC villain. I would love to see an animated adaptation really delve into how powerful tactical and overall manipulative he is. Aside from him, manipulating Superman in a majority of the injustice comics the dude was also able to control the living entity of fear itself; Parallax, which is something that both Hal Jordan and Superman weren’t strong enough to do

Blight, _Batman Beyond._ Starts off as a Luthor-type villain-with-a-businessman front and devolves into a psychopathic Walking Wasteland that looks like a radioactive skeleton. And, oh yeah, serial killer: *Terry:* You killed my father. *Blight:* ...Do you have the slightest idea how LITTLE that narrows it down?
For some honorable mentions: - Earth Mover from Batman Beyond. His story is tragic and his look scared me as a kid. - Watts and Killg%re from Justice League x RWBY. I know they're not much for scare factors and sometimes played for laughs but the fact that they both trapped the league and team rwby in a digital world and created their own Grimm that almost destroyed all of Earth is still terrifying to think about.

Apparently Anton Schott/Dollmaker isn’t the only villain with that name, there was another one who specifically fights Batman by the name of Barton Mathis, basically, the son of a serial killer, who wants revenge against Commissioner Gordon for locking up his father who took him along for his "hunting trips", apparently, Mathis is so twisted that he wears a mask made from his father’s skin, The freakiest thing is that he has these monstrous creations of his, that he considers his family, such as jack-in-the-box, his daughter Matilda/Doll house, Orifice, and Bentley.
Joker and Darkseid are top because of their screentime and constant confrontations with Batman and Superman but Trigon is easily number 1. He beat the hell out of Darkseid and just goes from world to world and burns it down. The strongest JL members were like flies to him making zero impact when he was released. Honorable mention to Doctor Destiny from JL Dark, the dude is there since Kamelot and looked almost unbeatable. No mention of Brainiac, a living computer that swallows worlds. Sinestro as well. Klarion or Child from Young Justice should be in the list, they are Lords of Chaos.
Trigon from Teen Titans was WAY more terrifying than the Justice League vs Teen Titans one. That one just felt like an angry dude. His shouts were also not the least bit intimidating. His final "RAVEN!" before the end credits just sounded like pathetic begging. And Starro MIGHT have been intimidating if not for that animation style. Just kept pulling me out of the moment, leaving me more bored than scared. Not exactly what a villain is supposed to entail
I think Nergal's scariness was overshadowed by the bizarre scene of Constantine having sex with the personification of LA. I mean, the demon is still really creepy, but after that weird sex scene, it was difficult to be scared when you're that confused.

Why can’t Batman? By clinging to reality he’s denying the reality of the situation. I mean, do you ever think about how many times we’ve come close to World War III over a flock of Geese on a computer screen? Silly Goose, it’s all a joke! Everything anyone’s ever valued or struggled for, it’s monstrous! Why can’t Batman see the funny side? Why isn’t he laughing?!?
Seems like you haven't seen Batman: the Doom that came to Gotham movie... to put it simply, Batman has to fight and kill Iog-Sotha which is a Harbinger of C'thulhu.
I understand that they, somehow, became cannon fodder, but the Paradooms are awful. You take Doomsday, who is already capable of killing Superman, and find a way to make him even more powerful. Oh, and you also find a way to mass produce him. If that ever happened, we would stand zero chance
