    I'm curious why you don't use the real PDB structures for the proteins?

      In short: (speed and computer resource) vs. scientific accuracy. Although today, with Brady Johnston's molecular nodes addon getting PDB structures is so convenient that my two first tutorials on this channel are not that relevant anymore.

      With only the technique shown in this video, make a few proteins of various shapes and colors, then duplicate them around the scene using shift+D, or create a particle system on a sphere mesh for each protein to quickly cover the viruses. Then essentially its a lot of time to adjust colors/ position of objects until it looks right. I aim to make very short videos with one concept at a time so the full illustration wouldn't fit in, but you're not the first to ask for a full process breakdown so maybe I'll try that in the future.
