As far as I'm aware, he's one of DC's go-tos for all powerful villain that usually requires team ups to stop. They're probably saving him for later (even if they completely screwed up the DCEU's structure already)
my personal favorite version of Brainiac is from Superman the Animated Series, where Brainiac was the super program created by Jor-el to watch over Krypton, and evolved into a villain via the shortsighted nature of his prime directive; to preserve knowledge. I love this version for several reasons, primarily because of how personally dangerous and meaningful he is to Superman. I also love the concept of the rogue program doing only what it was programmed to do, as opposed to a willing entity. He also is essentially devoid of weakness and pity in this way, and he is one of the few villains that the DCAU heroes have to destroy absolutely. Also, his nature as a program works so well in the second last season of JLU, where he merged with Luther. On top of that, Superman TAS was about the first tv show I ever watched, certainly one of the earliest I remember, and I recall having nightmares about Brainiac and Darkseid as a kid, so there is a lot of sentimental attachment on my part.

Its a general consensus that darkseid will be the villain for part 2. But it doesn't matter to me. I'm just excited for justice league.

So he lied so he can escape, otherwise if he told the truth, the Kryptonians would trap him there with him so he can fix it but could die from the planet explosion if he wasn't able to. That's why he lie.
If the rumours are true, I know people (myself included) were concerned that using Doomsday in Batman V Superman is too early for that character. But thinking about it, its probably best that the JL take him out first. That then leaves Brainiac and Darkseid for the remaining JL films.

There are a few things that bother me with Braniac, and then Superman's discovery of parts of Krypton and parts of Earth shrunken in different bottles. 1.) If brainiac is so smart, he should already know Superman's weakness. Superman is literally one of the only threats to Brainiac, so having some spare kryptonite as a failsafe would be the smart thing to do. 2.) At the very least, Superman and the Kryptonian scientists should have figured out that recruiting several Kryptonians and bringing them to Earth would be a great idea. In this way, there would be multiple supermen and superwomen to protect Earth instead of just Kal-El. 3.) Piggybacking off of number 2, wouldn't there be a possibility for Krypton to be restored, and for humans to become superhuman by being on Krypton. If not from the planet itself, perhaps from different space effects including Krypton's surrounding moons, suns and planets. I know that Krypton was destroyed, but I'm certain many of the surviving Kryptonians could come up with a solution to restore Krypton. Especially if Krypton's surviving geniuses go to Earth because it will not only make them super strong with super powers, but they gain super intelligence because of Earth's sun.
