You were laying on the floor with sniper rifle before you. And the rifle itself was Barret 50 cal and not M40A3. And then you could see the nuclear powerplant of Chornobyl on the background in CoD4 where you have to snipe Zachaev down. However, in Stalker 2 you can't see it on the background, nor similar open area that would resemble the place where Zachaev and his men were standing. So yeah, I bet that it is a reference to Medal of Honor Warfighter.
In the forest east by truck cemetery heading towards rostok is a floating pattern of leaves, you can walk through them and they will move back into position again. They form a pattern but I can't make out what the easter egg is for, may be worth having a look yourself.

Inside, I can't remember where specifically, is a door with a Viper-5 Jammed into the hinges. You can't pick it up and I returned there again to see if it was there and it still is. I think it's a reference to being able to pry open doors with guns in the first games. Kind of neat.
The shipping container full of zombies can also be reference to dayz. People trap zombies in containers instead of fighting with them (especially in military zones where melee combat with armored zombies are challenging)
