To be honest I think there is a very big limitation here in the fact that you think you only need one model, while in fact you can vary from the detailed model to a more simplified one depending on what the scene needs , at least that's what I think

Also if you haven't already, you should look into the documentation of Guilty Gear XRD, it's an entirely 3D game with a 2D anime style, they even have a character with a scarf covering his mouth, the lips are actually fully modelled so they could use the shader itself to make the mouth visible when he talks. Guilty gear Xrd also used a technique the developers coined the "infinite resolution" technique, it is to hide the pixels of line art and such like you had trouble with. The short and sweet explanation is that all the line art is perfect straight on the texture so it's pixel perfect, and then each line is placed on UV seams, then the UV map is modified to change line thickness and such.
I really like the concept the art itself is so colorful and comic like it's really intriguing to look at I can't wait to see what else you would do for the anime and what the story could be about since you can essentially do anything with deadpool
