You can prevent this by ctrl left click ports you don't want your ships to sit by and repair. On this situation you have to disable ports that is adjacent to the English Channel sea tile

The only thing you need to know in order to get started in HOI4 is the story of WW2. If you don't know the dates of certain events you will be completely lost as the focus tree mechanic will seem overly complicated and confusing.
