Correct me if I'm wrong, but doesn't Zinnia up and mention that the Pokemon universes are split into the original 2D ones and 3D ones? I remember her saying something along the lines of "There exist universes with Mega Evolution and universes without it..."etc. Don't remember the exact quote. But, wouldn't that mean that the original games (Pokemon Red/Blue/Yellow-Pokemon Black) are in different universes than Pokemon X/Y-OR-AS? So wouldn't that mean the anime is also a different timeline?
AFAIK, ORAS is the different timeline. R/G/B/Y, G/S/C, R/S/E, D/P/Pt, B/W, B2/W2 & X/Y (& S/M?) appears to be the canon timeline, with FR/LG, HG/SS and OR/AS (&US/UM?) taking pace in different timelines.
Character wise, N, by a long shot since he had more "game time" and character growth. Theme wise it's only just Zinnia, since her themes are memorable. Don't get me wrong, N's final battle is epic, but musically Zinnia's theme is fire. That and ORAS had updated sounds, so it's a little bit unfair to compare the two. Though I will say if it ever gets to gen 5 remakes N's theme will easily become THE best theme in all of Pokemon, game wise (apart from Nostalgia) since the overall theme is just, well, beastly.
In my opinion... N is more interesting. He had more time in game and character growth, furthermore a good theme and a interesting topic never used it in Pokemon before Gen 5 that probably everyone thought (We're using Pokemon just to compete, sometimes forcing them).

Zinnias are pretty and quiet... What about Zinnia in Pokemon? She's fucking badass! Violins are usually sad but peaceful but in Zinnia's theme, it really suits her total badass character! I love this theme so much :D
