Against the Penny fight, clear amulet should circumvent the baby doll eyes attack drop. I don't recall annihilape requiring other held items for that fight so I'd assume you could've gone for that.

Since the final fight is scripted and unless you mod the game, guarenteed to win I think you can safely say you beat the game without damage since its basically a cutscene.
I think an exception can be made when encountering shinies, as long as it doesn't grant any other advantage. I don't count the exp gained as an advantage since you can get that by killing any other pokémon. So I think catching a shiny and then traveling to a pokemon center to heal said damage only counts as a time loss. And it's not like the damage is taken because of a misjudgement or anything like that. It just so happens to come across your path. Therefore I think a shiny encounter can be an exception to the no damage rule :)
Says scarlet and violet are easy games.took me a month to beat the story and complete the dex 🤣 i will say by far this was definitly a harder pokemon game compared to the past ones.i kept getting lost and i would purposely just grind and roam around catching everything i could find and just really enjoying the gameplay.im now on my 3rd box of shinies ive bred or sandwich hunted and cannot wait for this dlc coming.

Since the MIraidon fight is basically a scripted cutscene, I wouldn't count it, and thus say that yes, you completed the run.
