If we saw the previous episode , Deon Thanos snapped Iris in position to die . The original intent was for Deon to Thanos snap Iris and bring prisoner Wells to give Iris a final stab just like he did with Barry s mother so he can become pure energy and jump into Eobard while his dead body crumbles at Barry s feet only to revive as Reverse Flash . And that final battle was supposed to be way longer and fight in different times

I never got the "If you kill the villian, you're just as bad as them" mentality. Thawne killed numerous people for no reason. Barry would be killing Thawne to stop that. It's not the same.
