It never perished completely. Indian Buddhism is still followed in Nepal and Sri Lanka (and somewhat even Bangladesh). Even in British India, Bengal had a significant population of tradional Buddhists.
However, it's true that the decline of Buddhism in India was because of violence. As the historic consensus goes, it was done by islamic invaders, particularly by the Khiljis. Bakhtiyar Khilji destroyed Nalanda University to destroy Buddhism and spread Islam.

However, he debated ALL the philosophies of that time. In fact, the primary rival of Shankara's Vedanta was the orthodox Vedic philosophy called Mimansa (Purva Mimansa). His most significant debate is mentioned to be against Vedic ritualistic orthodoxy propagating householder life, with a Brahmin Mimansa scholar called Mandana Mishra.
