Basim is direct incarnation of Isu race and Order of Ancients had studied their race for years, she just didn't know Basim is Loki, only knows he had something to do with Ancient Temple beneath Alamut castle. Order of Ancients existed long before Bayek and Aya founded Hidden Ones, they already hold the knowledge about Isu for years, of course Qabiha will know about it when her son described what he witnessed to her.

As someone who’s had multiple play throughs of GOT it’s nothing like AC which it’s sad that gamers compare any game that has stealth in it with AC when both are very different.
Ac was for the gameplay and ghost was for the story… also ghost has better horse mechanics. These horses suck. They don’t feel alive- they just are bikes with legs. Sora/Nobu/Kage will forever be the goat.

She knows because he was capable of activating a precursor device in the beginning of the game.
Her son, the Prince was there when Basim killed the Caliph. He witnessed the whole thing and she deduced into conclusion.
