The soundfonts between DP and HGSS are indeed different. DP uses the soundfont that the DS used for most early games, but HGSS uses the soundfont that was used for BW. In the released game, the three Pokémon that are included on the sliding puzzles are Kabuto, Aerodactyl, and Ho-Oh. Kabuto and Aerodactyl are extinct, bringing to mind death. Ho-Oh has more significance, having transformed the Pokémon who died in the Burned Tower into Suicune, Entei, and Raikou. Perhaps he transformed the victims of the bomb into the Unown? He's also needed in order to access the entirety of the ruins, and isn't replaced with Lugia in Silver version, like you'd expect. The radio broadcast in the Ruins of Alph also sound like nuclear radiation.
The ??? while not having a move type anymore does still exist, thanks to moves like burn up on a pure fire type and roost take away the flying type for a single turn
