Metroid contained social commentary ever since Metroid 2. Samus is probably one of the more fitting Nintendo characters for that given her backstory and the series' premise.
You could argue that Metroid at its inception was pushing proto-woke themes by having a protagonist who in armor, looks and acts like a man, but then is revealed to be a woman. This in turns subverts our expectations and normalizes the feminist image of a "strong independent woman", despite how we understand in reality that most women would fail in these same situations since they're not meant to fight.
Something I want to push back on is that you said "She's not our Samus. She belongs to Nintendo." Long-running characters without a defined end to their story are inherently influenced by the fanbase. She is our Samus and we do have claim to her. Sakamoto obviously poisoned the well beyond repair, but that too is a part of her legacy. I have to specify that I like the good Samus, but I'll never let go of my claim to the good Samus. Never relinquish what little power you have as a reader/watcher/player of books/movies/games you love. I feel like dismissing the interplay between author and audience is how we get po-mo shit like death of the author and other cancerous ideas like "objective criticism".
It's also why, as an addendum, I mentioned how there are more than one Samus even as there are more than one Lara Croft. Same with a lot of characters like Spider-Man or Batman. The Prime Samus is someone I've separated, in my mind, from Sakamoto's continuity.

It creates a sexist presumption that strength and independence are not regularly adhered to by women. For instance, Nobody today says "strong and independent" when it is describing a man because those attributes are presumed at default. If a man does not adhere to them, he is considered less than a man. However, because people want to insist they are not sexist, they will outwardly note "strength and independence" in a woman is exceptional. In general, strength is something EVERYONE should adhere to--whether that be physical strength or strength of character. I used to think so too, but the reality is the language is forcing an unnecessary apology for telling the truth. The attribution is an apology for ascribing any inherent value that Samus's womanhood may or may not have. But, again, this begs the question: why does it matter that she is a strong and independent WOMAN versus talking about strength or independence in general.
