Hi mate, as long it locks the crankshaft in position it doesn't matter. It depends which kit you buy as well the pins are longer and look like they stick out further.

Does the crankshaft pin not have to go all the way in? Someone else had it go all the way in but I have mine set like yours with a bit sticking out.

It definitely matters, when it doesn't go in all the way it's because it's not fully lined up with the slot in the counterweight
If its not holding the crankshaft in the correct position the cam tools won't line up.
Please where can I get those kits you used to set the variable timings?
What is the timing chain change interval? Do you know how many miles?
