Rhaenyra spares Alicent because she was married to Viserys. Aegon and Larys manage to slip away and Aemond is already gone to Harrenhal to join Ser Criston.

I think Aemond saying "His devotion to his family has never been in doubt" is him acknowledging to Larys that he knows he probably had something to do with his brother and father's deaths, thus making his ability to remain loyal very suspect in his eyes. Or rather, his eye.
