It takes the rationnal mind of Logan to cool it off enough, to not fleeing like a wolf before a inflamed torch. With Cyber, it's the affective psychology of Logan's human mind that were tortured. Not the same plane at all. And that seems normal, since Logan cooled down his feral nature all those years with the X-men and normal peuples... allowing his old psychic scars to resurface and be dealt with, which his feral persona and introvert behaviour prevented him to do, as long as he wasn't ready.

Cyber was brought to the base was betrayed by the group. They unleashed bugs that ate all his organic parts, leaving his adamantium, which Genesis planned to bond to the semi-feral Wolverine (Magneto stripped him of adamantium). Storm and Cannonball burst in, with her evenly matched against Tempest when it came to wind, but her lightning took him out and cannonball was getting overwhelmed until his pleas reached logan, who was one of those fluid tanks, he woke up, adamantium shards flew out and he eventually slew Genesis.
