I don't think your list is bad. These kinds of lists are entirely subjective. My own rankings: 5. Ryujin - BOR-ing. 4. Crimson Fleet - Lacks the option for me to just slaughter everybody on the Key. 3. Constellation - Terrible quest line that at least gives me the option to "opt out." 2. Freestar Ranger - I always liked "follow-the clues" stories and this one is pretty darn good. Missed #1 spot because the bad guys have better uniforms and the big bad guy was utterly predictable. 1. UC Vanguard - The only real letdown was getting to Percival. Everything else was top notch. There were some really good moral ambiguity moments as well. In the "get gear" quest, I won the lottery with both a snazzy Instigating Hard Target and an Instigating Advanced Breach that fired slug rounds. Both suppressed.
BEWARE SPOILERS From a strictly rewards perspective, especially rewards that persist through NG+, I rate them as follows: Freestar, UC, and Crimson Fleet are all tied for last, as they have NO rewards that you take with you into the next life. All are very fun and all have great rewards in that universe though. I will say that while the Fleet quest line was interesting and fun, a lot of the dialog was pretty cringe. Ryujin comes in at #2, as you get the Manipulation skill without spending any skill points. In addition, it's the only one really worth doing in a NG+ (a couple of times, at least), as you can actually rank up the manipulation skill in subsequent playthroughs of the quest. Note that in addition to not having to spend points, you also bypass the challenge requirement. Top is Constellation, just due to the Starborn powers. While some are kind of useless, several of them are just amazing. And of course, you take them with you throughout each NG+ playthrough, ranking them up each time. It could even be said that ranking up those powers is the whole reason for playing NG+.

You can refuse Ikandes offer and get picked up by the CF in Cydonia. You effectively remove the double agent aspect.
I'll have to try that method in my next pirate playthrough.
I can honestly say that i had the most fun playing as a Freestar Ranger. Space cowboy is the best.

It is really hard for me to pick a favorite, but if i had to, it would probably be the Crimson Fleet.

I would rank them from worst to best, Constellation, UC Vanguard, Ryujin, Freestar Rangers, Crimson Fleet.
