2001 Honda Shadow vt600cd HELP! Bogging during acceleration.

- Only things I haven't touched on the carb is the pilot screw and checked the choke if it was stuck or not. Not sure if that would cause my issue.
FYI The carburetor is discontinued so you can only buy parts or I'd just buy a new carb at this point.

Had a similar issue. All I did was increase the Pilot and main jet and some minor tweaks w the F/A screw. Try adjusting the F/A screw first.
My young son bought a 200cc phantom single cylinder.Same symptoms as yours but the fuel float was hanging open and flooding the engine.By chance after taking off the float bowl with fuel in it to check if the float was hung open and the needle was still in place I lifted the bowl into position with the fuel in it and presto problem fixed itself.
I think the overflow tube was holding the float open causing the flooding.
I was having the exact same issue as you and I did all of those things too. Your issue is the accelerator pump is blocked still either through one of the passage ways or like in my case right at the nozzle where it sprays. When I finally got something in there and cleaned it out the accelerator pumps works like how it should

Had the exact same problem on my Honda shadow 750 ran through same steps even re sealed the tank wound up being the vacume seal on the carburetor sucking in air causing a bad fuel air mix you can buy a vacuum kit online
Bought a new carb for the bike ran perfect after about 75 bucks on Amazon, but they tend to have more problems, so if you got the cash, I would buy the one from Honda itself.
Do you mean the diaphragm?
Check screens under needle and seats, they are there!
Check your air filter. If it’s not getting a good seal, it’s going to suck in raw air throwing off the gas to air ratio

It's a fuel issue
You are running rich. Start without airbox and cold is a tell tale. This carb looks awfully similar to the 750 single carb.
I also had the same problem. I did exactly what you did. Boggs down if you hard accelerate it, plus are supper black at WOT. I couldn't figure out what is wrong at the time but got a used oem carb from ebay and will try that.
If i had more time i would for sure look at the float valve as this is the last thing i did not change and just decided to go straight for a used carb.
