When you're fishing for a level 1 magikarp in platinum you fish up a level 69 one which is very nice.

The way I always tried justifying wild pokemon being lower levels than hatched eggs was that domesticated eggs had better health than wild ones that needed to scrape by to care for their eggs, so seeing a wild pokemon below level 5 basically meant they were lucky to be born
so route 1’s are just filled with all the runts of the litters? that actually makes a lot of sense now that i think about it

With regards to XD's Johto starters, it's not that they get the Elemental Hyper Beams early, it's that they get them at all. In later generations, the Elemental Hyper Beams can be taught to any Starter Pokemon, but that's not the case in Gen III. The move tutor only accepts Kanto starters. This means these special Johto starters are the only way to get (e.g.) Typhlosion with Blast Burn in Gen III.
Of course, the moves are bad and not worth it, but still.

The only logic I can think of in the pokemon hatching with higher levels is that they had a trainer carrying them around. Maybe the wild ones hatch too soon because they aren't being protected and shells break or the one with the trainer gets some energy from being with the rest of the team instead of alone.

When the Johto starters were added to XD with their elemental hyper beams it was the only way any not kanto starter could get them, so they were actually special

I didn’t have a problem getting the Johto starters because I found it fun. I didn’t understand (and still don’t completely) breeding mechanics and egg moves, EVs IVs that sort of thing. Ho-oh is definitely better than starters but that is even harder to get, I still haven’t done it myself, though I do plan to do it one day.

The reason why hatched Pokemon start at level 5 in gen 2 is because a Pokemon with the 'medium slow' exp rate would jump straight to level 100 due to some kind of glitch or mechanical inconsistency/clash, this is why that glitch in gen 1 works the way it does
The reason gen 2/3 has baby pokemon hatch at lvl 5 is because of the same glitch you mentioned in gen 1, the level 100 Gengar. In gens 1-3, a level one pokemon levels up straight to level 100. They just didn't know how to fix this for 3 whole generations, so they just made it so you could never legitimately find a pokemon at level one in any game.
The way you have the multiplier set up makes it so every gen will be a lvl 1/2/3. Just a recommendation but if you use levels as a percentage it would be more accurate on the overall Pokémon instead of just because you caught one at a lower level
