The drop in hight for fuel injectors is so you can run phenolic spacer without moving spray pattern off spec as with higher ones do if you run a spacer. Also to add to the center intake mounts, they are offset so you can flip forward or backward to use any manifold. The side feed mani center holes are not in the same place as the top feed mani mount holes. I know this cause I have a side feed mani off wifes 05 STI and I had to oblong the holes to fit the top feed IAG TGV deletes I put on.
They literally call that middle piece the "flip chip" because the pattern is offset. It's only there so that they can support both intake patterns with the same deletes by flipping that piece.
