Yes, it's important. When you defeat a boss you gain his weapon (except on re-fights in the Sigma stages). Each boss is weak to a certain weapon --- e.g. Flame Mammoth is weak to Storm Eagle's weapon --- so you'll want to beat Storm Eagle before you go fight Flame Mammoth.
