The knots aren't a really a big deal, they may leave marks on the finished project but it usually fades when you wash it.

I’m curious why not just tie on to the back beam?
When using the direct warping method you only tie onto the front beam. This helps create an even tension.

When you thread through small hole is it important to thread on the right hole for the pattern
Just make sure your pattern is 2 light, then 2 dark. So light color in slot, light color in the hole, then dark color slot, dark color hole. Hope that helps.
What dent Heddle are you using?
12.5 dent with fingering weight yarn.
This video would have been much more helpful if the colors used had more contrast. They look like the same color throughout the video so it was difficult to follow the warping process. It looked like the warp was done for plain weave.
