Having the same problem, ignition coil ok, but the stator is on its way out, as when you rev the stator needs to jump from two poles to three poles, gets worse when warm. Starts up np and idles but mid rang especially when warm idles rough and stops, plus hard to start.
Could it cause missifiring issues when the quad gets hot? Mine still runs awsome bur under any sort of load when its hot it will missfire and miss terribly. Still has original stator and pickup coil

Did you have to drain to the oil first before removing the cover?
How did you determine the pick up coils were bad? My 98 starts and idles great, but then stumbles with throttle once the engine is warm.
Check the resistance

My pick up coils are pointed down I installed mine up like that nothing soon as I faced them down fired up then a week later guess stator burned out
Got it up and running new coil under warranty and been good ever since
