Coincidentally a day ago I started a Kill everything run as well, the only difference is that I am purposely keeping the characters needed for the main quests of all 4 routes alive so that I can experiment with just how much you can get away with and then get the pardon (supposedly you can launch the nukes at both sides in the Lonesome Road and still get the pardon from both).
Everything must perish. You're just helping nature along.
