After defeating the Decepticons under Bay's control & recovering the central piece of Knight, the 2 opposing sides joined forces to save Hasbro. Each time they enter the next franchise, they fight the Bayformized hero(es) of the franchise to restore them back to normal, which leads them to joining the Autobots & Decepticons & they journey to find the next piece of Travis, which is guarded by the antagonist(s) of the franchise & a Bayformer or even several of them.
We can't deny though, without Michael Bay the Transformers franchise wouldn't be what it is today.
