These are tricky, sometimes have to make or lie about tooling and sometimes I split programing for example chamfer Milling and set my interference to 1 inch and that helps, it's a trial and error on the fly, but I'll try to address some as they come up and post fixes.
Endmills always spin in one direction but you can go with the rotation or against it. In manual Milling often go with the rotation because going against it might try to pull the Endmill out but on cnc you go counter clock wise or climb Milling and you can do clock wise for a nicer finish if that's what is required.

shouldn't your endmills be at zero?? when registering them?
Can you make videos about approach point interferences, I get a lot of errors sometime. For like pockets or other milling operations.
