The first thing I thought you'd do when you removed the airbox was to cover the open throttle body, to prevent anything from falling into it. I would also recommend that you brush and blow off, or vacuum off, the valve cover prior to removing any of the spark plug coils, again, to prevent any debris from falling into the spark plug wells. And, as you commented, it's also a good time to clean the throttle body, and the MAF sensor.

Did you ever get feedback on the water? And I see you linked Throttle and Intake Cleaner, how do I use that? I'm new to he DIY scene

Yes, it was just surface water around the spark plugs. You can buy throttle body and intake cleaner are Walmart or any auto parts store. There will be instructions on the can and the person helping check you out should be able to instruct you how to do it. Let me know how it goes and if you have any additional questions!

What are those deposits on the spark plugs and what do they indicate?

Great question! They were just normal deposits due to age.

I love my 2007 prius. Only has 120k miles on it new battery (sat too long) new abs auctuator, just did my oil change, new ac blower, and new tail lights. That being said, I hate how tedious and down right difficult or time consuming doing simple maintenance on the thing is. Especially compared to my 23 mazda 3 and 18 cx5. I really want to get a new prius but just can't stomach dishing out 35k plus for a car. A truck or suv sure. I am in the middle of putting better headlight bulbs in and even that is needlessly difficult. I guess because it is so cramped under tye hood idk. Don't even get me started on the stupid bladder gas tank. I see why that didn't make it in newer guns. Anyways, still a good little car and for some reason a lot funner to drive than it has any right to be.
