The "burping" sound and/or the wubs you hear when car is in drive I want to say has to do with the remote in. An Upgraded LOC like the lc2i is ideal. Run remote from the fuse box under hood into the remote in on line out converter, then from the line out run it to your amp but I also tapped into factory sub though not entirely sure that would make a difference but I'd recommend tapping in back there with a nicer line out converter
Take it to the dealer. I had the same problem with my 2021 Toyota Sienna Platinum. I took it to the dealership and told him to disable the ANC. They hook the computers to the car and disabled it in 5 minutes. It took me forever to figure out that issue.
Between 13:20 and 14:00 which ones are positive and negative on both sets of wires? You said gray/brown is positive and gray/tan is negative correct? There’s another set of positives and negatives back there correct? Thank you

That thump noise is that shitty ground that you did check your grounds

Buy a high end line output converter and run a switched remote wire
The pac adapter I have came with an ANC harness to plug into the stock amp to fix this
