I made the same mistake. I was doing a solo run where I wanted to go to each moon at least once and pulled the apparatus on Embrion. You pretty much only see Old Birds on Artifice so it's easy to forget that it activates all of them when it's pulled.

Exit through fire exit only carrying 0lb items and crouch walk to the ship so you're not spotted by the flying ones and use terrain to block line of sight to the ones on the ground. Even then it'll still be a coin flip when you get close to the ship.
Tip: never take the apperatus on embrion because every single old bird will turn on

I always play with Facility Meltdown, it makes the Apparatus 100% worth it.
